I downloaded DOE prototypes from BCL, and selected to create a Midrise Apartment. The prototype is a 4-story, 8 units per floor apartment while we are looking for creating a 2-story, 4 units per floor apartment. So I deleted the mid-floors, moved the top floor down, deleted units in the middle in Sketchup. Then I deleted the used HVAC system in Openstudio. But it can't run showing a FATAL Errors found in processing Energy Management System input.

I am curious that is it OK to delete all content related to the deleted units in the EMS part when I open the Openstudio file with text. Though it runs, I don't know if the result reliable or not since there is no such pattern like this in the tutorial.

If the EMS objects are related to the HVAC systems that you deleted, then you need to delete them in a text editor. As they were influencing HVAC systems no longer in your model, there is no impact on the results. The reliability of your results will depend on proper modeling of HVAC systems that you decided to use instead.
