to answer my own question, I think this has happened because I have 3 boilers (which the real building has) but have split the building into 3 and so when I remove 2 of the boilers the system runs through with the new scheduling. I'm not 100% sure this has solved my problem but the simulation is behaving better.

I'm not 100% sure this has solved my problem but I think the simulation is behaving better.boiler system was too large and in some cases the flow from the system was so low that the system just shut down.
