How to perform thermal simulation of greenhouse and a small space enclosed within it?

I am trying to do a thermal simulation of two geometry: a greenhouse and an empty space inside a greenhouse. These two geometries have different floor-to-roof heights and different construction sets. How can I define the construction set for these spaces? Should I define them as a single-story buildings? Also, these two are assigned two different thermal zones. The north side of the greenhouse has different construction materials. I am having a problem assigning different construction sets to these geometries.
