Additionally,
I notice that when the simulation is launched it does not show warm up loops like it usually does. I have attached an image as an answer below. It pauses at the Initializing Simulation for a long time without indicating warm up steps.

What's your graph showing here? Can you show us before and after instead (8.8 v 8.9)? Also, did you check the
transition.audit
file? Did you use a diffing tool (WinMerge, compare plugin for notepad++, etc) to check differences between the two .idf (=text) files?Thank you very much for the suggestions. I will check and get back to you soon.
I compared the two IDFs using beyond compare. There were differences related to * Severe * Duplicate name found. name: "CeilingCondFD2". Overwriting existing object. * Severe * Duplicate name found. name: "ExtWallCondFD". Overwriting existing object. Which I resolved by changing the object names
