I always delete thermostats by un-assigning them in SketchUp. In the OS app all you can do is edit the schedules of the thermostats, not the thermostats themselves. If you change the thermostat schedule on one zone, it changes the thermostat schedule for all zones assigned to that thermostat. If you just un-assigning the thermostat in SketchUp you shouldn't get an error, see below:
