I typically see charges based on total estimated time, so it is based on an individual's hourly rate. This includes time spent creating the model, analyzing energy conservation measures, HVAC options, and analyzing results. This depends on the scope of the modeling though, if LEED Online documentation is required, that is typically a separate (additional) fee. We will often add a limitation on number of model architectural updates, number of HVAC systems that will be tested, etc. Anything beyond would be an add service.
