Recently some logging was added to API output for methods that alter geometry for diagnostic purposes. Most users shouldn't see this unless they are looking at raw output. Generally the change in area should be very small (well under 1%). If you see a larger delta please post an issue at the OpenStudio repo, or in the repo for the measure you are using that sees this. In either case sharing a pre-intersected model will be helpful for us to replicate the issue.
