Your exterior soffit is an invalid surface because it has a whole in it, which would be ok if that was filled with fenestration but not other base surfaces. After you draw the larger rectangle that makes the outside edge of your roof, draw a line from each outer corner to each inner conner. Then connect the inner corners one by one using the line tool. This will likely avoid the issues you are seeing.
