The previous answer seemed to be specific to floorSpaceJS. I just wanted to document a different workflow, although it could be applied to FloorSpaceJS plenum spaces when windows are not added in FloorSpaceJS. On the Building Component Library is a very old measure named "Set Window to Wall Ratio by Facade". You can inspect it on its GItHub.com repository.
This is one of our first measures and pre-dates support for plenums in OpenStudio, however the measure has had a number of enhancements added over time. One of these enhancements is a true/false argument to not alter spaces that are not included in the building floor area. In addition to avoiding putting windows in return air or supply air plenums, this will also avoid adding windows to unconditioned plenums or attics that are modeled as zones.
This argument defaults to true but can be changed to false if you for example want to add windows to a garage that may not be part of the building floor area.
