The AEDG Measures use the "Standards Building Type" and "Standards Space Type" fields of each Space Type in the model to determine what the primary program (Classroom, Gymnasium, Corridor, etc) for each space is, and, in turn, which type of system (the main system or a smaller single zone secondary system) should be assigned to that space's thermal zone. The libraries/templates of space types in the older OpenStudio versions did not have these fields. If you made the model in an older version then opened in a newer version, the model would be updated and these new optional fields would have remained empty. If these fields are empty, the Measure cannot differentiate between spaces and therefore will not assign any of the thermal zones to a system. You question indicates that the warning messages and the modeler description may be insufficient to explain how the Measure works.
