You need to define a separate construction assembly for fenestration -- they cannot use the same opaque construction assemblies as walls, roofs, and floors (one exception is opaque doors vs. glass doors).

The layers for windows are not inherited from the walls they sit inside of, but the boundary condition can be (outdoors, adiabatic, another surface, ground, etc.).
