There is a comment in this EnergyPlus GitHub issue where @MJWitte says "This is a false warning which happens because not every window in [the zone] is included in the WindowShadingControl. The logic in MapShadeDeploymentOrderToLoopNumber does not currently anticipate this possibility." Does that situation reflect your model as well?

If so, it seems like the possibilities are 1) include every window in the zone in the WindowShadingControl or 2) post in the GitHub issue that this results in a crash so that it's addressed in the next EnergyPlus release.
