A design alternative in pat is as follows:

Seed model + configured measure(s) => new model => IDF => Results

So no, it will not override anything in the Seed model (that wouldn't be a good idea...) but you'll find all the resulting OSMs in your PAT folder after you run them, so you can always select the one that worked best for you.
