Did you project loose geometry onto the OpenStudio surfaces before saving, after you had drawn the windows? This usually happens if you do not do that.
The icon for this command in the SketchUp toolbar looks like this: 
You can also access it through Extensions >> OpenStudio>> Modify Model >> Project Loose Geometry.
