Taking a step back, I'm not sure you can run a model with thermostats but without HVAC systems. I think you'll need to set ideal air loads on for all zones in order to successfully run your model which will deactivate any thermostat schedules associated with the zone. If your model has a lot of zones you can write a measure to loop through all the zones and do this for you. I do this to check for geometry errors before adding HVAC systems.
