You can use more than one ZoneVentilation:WindandStackOpenArea in a zone. If you have two major apertures, then use two input objects with inputs set accordingly for each window. The simplest height difference value is half the vertical distance of the opening. But you can augment stack-driven flow by increasing the height difference if there are scoops or some reason to think stack ventilation is enhanced. If you think wind-driven ventilation is enhanced by a good cross-flow situation with windows on opposite sides, then increase the Opening Effectiveness value (or Opening Area).
