Some of this has been covered in the comments above, but stating it here as an answer.

  1. The outside boundary condition of a fenestration surface (sub-surface) must match the outside boundary condition of the base surface. If the base surface has an outside boundary condition object, then the fenestration surface will need one also.

  2. Windows must use special window materials types. These include WindowMaterial:Glazing, WindowMaterial:Gas, WindowMaterial:GasMixture, WindowMaterial:Shade,WindowMaterial:Blind, and other WindowMaterial:* objects.
