EnergyPlus doesn't care if all of your zones are adjacent to each other or not. As a result you can simulate a small collection of buildings as a single model. If you want to have each building metered individually you will have to add custom meters to accomplish this.

If you have a much larger collection of buildings you could run separate simulations and combine the results, but this wouldn't work if you have plant systems that span across buildings (that you want to model in detail), and you would also need to come up with approach to generate shading surfaces in each model representing the other models in the collection.

The most complex and robust solution would be using separate models but co-simulating them with the use of third party tools. You can have plant interactions and demand response.
