I found the cause for the abnormally high CO2 concentration initialisation values and created an enhancement request here: https://github.com/openstudiocoalition/OpenStudioApplication/issues/270
Regarding this topic's main question: I guess the answer is "Yes", values are initialized with the sizing results. Thus I will close this, but feel free to comment if you can give me more details :-)
