There is a lot of great documentation on the Open Studio website, however is there a compiled user manual for the Open Studio software?

In addition, what is the best resource/user manual for using Energy Plus? Is it best to use an existing manual for energy plus or is there an updated manual for it alongside open studio?

I don't know much about any OpenStudio user manual outside of what's already provided on their documentation page.

One option for EnergyPlus documentation is on Big Ladder's website. Full disclosure: I work for Big Ladder.

Another option is downloading PDFs either from Big Ladder or from energyplus.net.

There is no EnergyPlus documentation specifically for OpenStudio that I'm aware of.

That documentation link for OpenStudio is a great place to look. If you are looking for something specific, that gives overview, there are the quick start guide PDF's. They make a great introductory and reference guide. If you are looking for video guidance, these two playlists walk you through a typical basic workflow.
