I have builind with twa spaces, a big and a small one. I would like to separate the big one in two thermal zones to have the temperature in two points of this space.

No. If your goal is to track runtime differences in e.g. air temperature, separately for all 3x thermal zones (the small one, as well as the big one split into 2x zones) ... then you'll need 3x spaces and assign a unique thermal zone to each. You can rely on air walls as constructions for the adjacent surfaces separating both big zones, allowing for some dynamic heat flow between both areas.
