I would like to know that How I can delete an object (space, surfaces, sub surfaces...) after setting thermal zones to selected spaces. Also I have read this page and I tested my model by deleting it as David said but still I got some errors when I ran my simulation.

The typical way to do that would be to open the OSM file in the OpenStudio SketchUp plugin. The OpenStudio application currently doesn't delete any surfaces or spaces, unless you do so through a measure.
