I want to model the respiration of mushrooms inside a chamber. It is not similar to "People" object. In partcular time of the day, the CO2 level will be changed. Also, I need to control this CO2 level, using ventilation to keep it into optimum level, without any changes of the cooling and heating load.

How can I do it in OpenStudio or EnergyPlus?

take a look at ZoneAirContaminantBalance, ZoneContaminantSourceAndSink:CarbonDioxide and ZoneControl:ContaminantController

I am not sure about their availability in OpenStudio, but these objects are available in EP3
