There are some cases where the intersect methods used in the SketchUp plug-in cause some bad geometry to be created. In some cases (e.g. two identical surfaces are created) the OpenStudio plug-in may experience an error and stop working. If you see a good model turn white this has likely happened and you should quit SketchUp immediately, don't save your OSM. If you have the Ruby console open when you do the intersect you may see some debugging output regarding the exact error.
I would suggest that you try to perform surface intersection by hand for any problem spaces then run the model wide intersection method. Surface matching does not create or edit geometry so that is pretty safe to run.
