You don't mention what simulation or modeling tool you are using, but for most that support a description of spaces in addition to zones, a whole space is assigned to a zone. A zone might have multiple spaces assigned. What you are describing with "one FCU is serving space1 and half of the space2" might require you to split space2 into space2a and space2b in your model. Then they can be on separate thermal zones.
