Nope, the order doesn't care. Contrary to eQuest for example, every objects are linked by references (one way or another), so the position of the objects within the file doesn't matter.
In fact, in the IDF editor you have the option to choose how to save your file: "Sorted', "Original with New at Top", "Original with New at Bottom".
