In general the "User __" values account for the heating and cooling sizing factor fields in the Sizing:Parameter and Sizing:Zone objects.
It looks like these fields are set to 1.0 for the ASHRAE90.1_SchoolPrimary_STD2007 prototype model since "Calculated" values match the "User" values.
